Go to Senso-ji at night, so much better then. No crowds, feels better, and no-one trying to sell you anything. The other two are only good for shopping. If you do go to Harajuku to have a look around, go the the right of the station as you come out, and go to Meiji Shrine instead. It's a massive green space, with a Shinto shrine inside, dedicated to Emperor Meiji. Peaceful, solemn, and well worth visiting.

If you go to Tokyo and that is where you go you will have missed essentially everything that makes Japan special. Instead, visit Sengaku-ji and see the graves of Asano Naganori and the 47 ronin and learn the story that is foundational to so much of Japanese culture. Go to Shibuya station and learn about Hachiko. Then don't go into any big flashy tourist spots for food. Never. Those places are universally over charging for bad food. Go into the places the locals eat at. If it has a vending machine for ordering and the place looks like it might collapse at any moment then you're in the right spot.

You can survive with no Japanese in the big cities, no problem. Speaking a little Japanese helps you to be polite, and the smiles of the locals are worth it. There are a number of great videos out there that cover exactly this problem.

Akihabara, though not the cheapest. The further north you go, the cheaper they'll be, but the stores become less common. Another area is Nakano Broadway, just near Nakano station. There's a long shopping street, and at the end of it is a building with many floors of anime/manga shops. Some are selling secondhand materials, and these stores offer harder to get, or older name/mango items.

hey, do you know why i came all the way to japan? To go into a shopping centre. apparently... there are no other shopping centers on the world... people have too much free time. i have a proposal. put someone blindfold in the midst of tokyo and tell him to guess in what country he is. okay to be fair, the kanji everywhere are a bit of a cheat... but on the other hand... most people, me included, can't differentiate between chinese and japanese letters. or korean. or whatever.
