The reason - in my professional opinion only - for placing the stone in the bottom of the culvert is, among other things, to improve conditions for the migration of aquatic animals (but they need light, they're afraid of dark). Flowing water also puts more stress on the concrete; stone lining protects the concrete structure and prolongs its life. A larger layer of stone can delay frost stresses or frost cycles on the concrete structure. Anyway, the company did a good job. Maybe just add some drainage :)

Probably to create a more natural bed through the structure to allow passage of fish and other aquatic organisms up and down stream. I replace passage barriers like this for a living. Though I will say they probably didn't have to add so much bed material or could have used a larger box to allow more capacity at higher flows.
