Ending of this game is VERY open to an interpretation. My personal understanding of it is: 1. We know Elizabeth's power can allow her and people she chosen to time travel. Not just move between realities. So she really was able to move back in time to the moment few hours or minutes before Booker would be baptised. She didn't just kill protagonist Booker. She killed all Bookers before his choice would split realities. It just feels weird because of time travel shenanigans, pre-baptised Booker's mind was overwrittten by protagonist Booker's memories. 2. By killing Booker there Elizabeth created the paradox: if she killed all Bookers, she was never born (neither as Anna nor as Elizabeth). If she was never born, she could never kill all Bookers. Multiverse resolves the paradox by breaking its condition: paradox exists as long as Anna/Elizabeth was taken from Booker by a Comstock. So all those realities got deleted and we left with 2 possible realities: In first, Booker lives a happy life with his daughter. In second there is Comstock, but he didn't fall as low to con his other self to take his child. So Columbia is probably a slightly better place there.
