Zakk does not play A section as in this video. He can be seen in another video starting on the low note and using economy picking (two downs in a row for first two notes of the motif). He seems to only pull-off one time in the motif. Down-down-up-down-up-(pull-off), repeat.

Why doesn't he just say "Drop C#" rather than word it the weirdly complicated way he described the tuning?

he's describing the tuning relative to a standard tuning. Dropped D a half step down is the typical way to describe that tuning. C#=Db but the reason one would say one versus the other is dependent upon what you are modifying.If you are raising a note up you would say # if you are lowering you would say b flat
