This happens because the water coming down is replacing the space of the air in the bottom bottle. Normally the air has no where to go without the tube(which is why you would get the cyclone shape), but with the tube the air have a place to go which is up the tube. Now the reason it comes through the tube is because the water level is at the entry point of the tube at the bottom and the pressure of the air pushing up and exchanging space with the water is also pulling up some of the water with it. Hope that helps you understand the science behind this contraption.

I see how it works, its very simple, in the connector there is a small hole in the middle of each 'pipe' when the water rushes to the lower bottle the air must escape through the pipe to the top bottle, water enters this hole and the air pushes the water back up explaining why it comes in spurts as well. very cool i plan on making one!

i think the reason that happens is because as the water goes down, it causes negative pressure on the top, so air is sucked through the straw and brings up what water it can until equilibrium is hit.

There's air in the "empty" bottle so when the liquid goes down to fill it the air has to go somewhere. It escapes through the middle tube to the now forming vacuum in the upper bottle and pushes up spurts of the liquid as it goes.

This works in exactly the same way as the tornado tube, or just holding it upside down: as the water from the top bottle flows into the bottom it increases the air pressure in the bottom bottle, and also creates a very weak partial vacuum at the top. Because of this, air is forced through the only connection between the top and bottom (as the rest is blocked by the water), when the bottom tube is under water, the pressure forces the water up the tube, hence the fountain effect.
@BluScoutBonk

The physics is that the air has to go somewhere, but it can't go up the top because a lot of water is coming down. The least resistive passage is up the tube, but water coming in is pushed up along with the air, creating the fountain, which is why it's in spurts.

When the water drains out into the bottom bottle, something needs to replace the draining water in the top, so it forces anything that is at the bottom of the straw up through the tube, which would obviously be the water, because the water settles at the end of the straw.

the larger weight on the bottom forces water down and up to top where the weight is less , and then it flows out the orifice at the top to replenish the water in the flask pls +1 to see it

As the water enters the bottom bottle, it pushes the air and the air pushes some of the water that is already in the bottom bottle which goes up the pipe and makes a fountain. But pushing the water into the pipe only happens to some of the air, the rest moves into the top bottle by glugging around the water coming in from the top bottle. This continues until all of the water moves to the bottom bottle and equilibrium is restored.

I think that it has to do with air displacement, which might be obvious, but the vacuum pressure in the bottom one might be producing force because of how fast the negative space is being occupied. now I'm not a physicist but I think that might be whats happening. possibly. correct me please hahahaha

The air pressure in the top bottle decreases as the water pours into the lower bottle because of gravity. The opposite effect happens in the lower bottle, as the level rises air pressure increases. The trick is that to equalize the pressure differences, liquid is drawn up from the lower bottle and squirts out the top for the entire duration of the drain.

Well, the air in the bottle has to go somewhere. Imagine blowing air out of your mouth. You blooooow. Gasp. Blooooow. Gasp. That is basically what is going on here. It blows air up the straw, gasps in some water, blows air up the tube, repeat.
