i'm sure you know this, but for the viewers who do not; when it comes to Harley Davidson parts... either OEM parts or anything from a reputable manufacturer (i.e.; JIMS, S&S, Fueling, etc, etc...) there will ALWAYS be a marking of sorts that indicate which side is out and facing the installer. the unmarked side is the side to go into the machine and faces away from the installer. these markings include part numbers/letters, logo's, the letter "X" or a solid dot (like a punch mark). any of those or a combination of those will face the installer once fully seated into their final resting place on the bike. 👍

What indicates that the new bearing has bottomed out? And can you go too far?

You can't go too far, it bottoms out and won't go further. You can feel the tension drastically increase in the tool when the bearing hits the end.

What keeps the removal tool from spinning the bearing and galling the engine case?

Nothing. The tool just grabs the inner race so the outer race is free to spin at will. But there's also nothing to encourage the outer race to spin. So it doesn't; it just pulls straight out.
