It is possible that you are looking at a phenomena that is called beating. This happens when the frequency of excitation is close (but not quite the same) as the natural frequency. I am not sure this is what you are seeing but it is definitely a possibility.

Sphere723 yup, too high, could break the structure, or the machine isn't quick enough

+Jason Harte with this type of structure and loading, the first mode of vibration would always be the most destructive. Mode one causes the biggest displacements of mass and highest shearing and bending moment forces within the columns.

Can anyone explain to me why at higher frequencies, the displacement to time graph has what looks like an oscilation within an oscilation? (if you really zoom in)
