I am not a mechanic, but I do have an undergraduate degree in electronic engineering and I worked on electronic equipment in the Navy for my job for 6 years. I was very skilled in hard to solve problems. Typically when I see phantom problems and all other possibilities have been checked, it is usually the electrical system. I suggest checking all the grounding connections, take them apart and clean them, wire brush them, and make sure they are secured. Especially check the grounding on the computer modules. Check the battery and alternator, make sure the voltage coming off the alternator is clean, no spikes or dips in normal operations. You need an oscilloscope for this but if you don't have an o-scope, replace it anyway. You have already replaced everything else.

Same thing happened to me. What I did was, I went under the hood. There are two plugs. Big plugs underneath the brake booster. One has a bolt the you have to loosen up. Pull em out and clean then with electrical cleaner. There is some green gunk on it that just make it lose connection over the years. Clean then up. And test drive. Also, keep the car. It's trying to tell you something. That's what I did. You will regret selling it

Random and persistent problems is indicative of bad engine harness. Harness runs everywhere including transmission, PCM, coils, and all sensors. It is replaceable and not too expensive. I think it is a few hundred bucks.
@SilverBullet93GT

maybe I'm talking outa my a$$ here but it can be a bad ground issue, messing up your ECU, so i think you should start there, maybe do a Big3 upgrade, then new ECU, drain all capacitors, start and see what happens. Also a shop should keep it on a live data machine for the duration of first start and record all issues, so they can pinpoint the faults. If all else fails, coyote swap, add 20K to the sticker price and call it a day. If not, donate it to Cleetus McFarland for "testing"

I have kept up with the progress of yr CV Sport since the day u got it. Great looking car and u have done a great job bringing it back to life. With all the new parts u have added should be a new car and the fact u have spared no expense to yr credit. I own a CV Sport 01 just like yrs purchased new. Never ran across the problems u have except for the problems all the Vics have u mentioned like blend door actuators etc. It has 243,000 on clock runs great. With 40,000 and 20 yrs old I wonder if the car sat idle for a long period of time? Bought my late Grand Father's Gran Marquis several yrs ago. Had 30,000 on clock he bought new. It sat while he was sick for well over a year. I had nothing but problems with that car replaced transmission and many other parts finally sold it spent a lot of money. Only 30,000 miles. The only other thought it's a demon. Good luck hope u find the problem. When u do someone is gonna get a great car.
