I know that polar and non-polar molecules do not mix, and that for example isoleucine is described as a hydrophobic molecule, but what is the nature of this hydrophobic interaction. Your videos assert that this interaction exists, but it's not explained. I have seen explanations in terms of free energy and entropy but I would like to know what the nature of this interaction is other than the molecules don't like each other. I am coming to the opinion that in a solvent like water, water simply bonds with itself and effectively excludes non-polar molecules and that is the extent of it but I am struggling with this question.

You are right, the hydrophobic and water molecules exclusion analogy you made is what the nature of the molecules dictates, they naturally reorient themselves that way.
