Hello my friend, I had the same problem with the missions. I'm using the horror engine in my game and I had to develop my own mission system. I'm evolving HE with some changes and new features to adapt it to the reality of my game. Although HE is a very robust system, it does have some limitations... the missions (and journal) are some of them. If you want to see how it's looking in my game, check out the video at the end of this comment. Forgive me for the bad English, but I'm Brazilian (and I live in Brazil) and I don't know how to write in either Russian or English, so I'm using google translator to communicate with you. The language of my video is Brazilian Portuguese, but I believe that if you turn on youtube's subtitles, you can automatically translate it into your language. Skip ahead to about 1:48 and I'll show you the mission system and the menu with the main, secondary, ongoing and completed missions -> kzitem.info/news/bejne/p4SnnmVtcZaTnH4

Well, before developing a mission system, I used HE's “update notes” system as follows (it's laborious and tiresome to do it this way, but it's an elegant way of using HE's limitations): I created two variables, one of integer type that has the value 0 and 1 and one of text type. The text type stores the current status of the journal, the integer type stores the value 0 or 1. When the player passes a specific trigger box (or picks up an item, for example) I change the value of the integer variable to 1, which indicates that he has “completed” the mission. I would then use HE's “update diary” function to create a new diary entry (at this point, I had HE's current text, and my variable holding the previous text). If the user returned to the first location from which the first mission originated and the integer was 0, I triggered the event to update the journal to the status stored in my text variable. When the mission was completed, I incremented the integer by +1. This way I could control at least 2 missions at the same time. As I said, it's not ideal and it's a lot of work to do it this way, but it's a way I've found of having 2 missions at the same time (and knowing whether or not the user has completed one of them). With a little more work, it's possible to scale this system to make a sequential list (e.g. mission 1, objective 1, objective 2, objective 3). Perhaps the explanation was a little confusing, but I hope I was able to help you in some way. A big hug from Brazil.
