So as far as I can tell, the story with these 2 SpongeBob games is as follows:
First, Supersponge on the PS1 was made.
Second, Revenge of the Flying Dutchman for PS2 was made.
Then, I think someone got the idea to attempt to port both of these games to the GBA, thus creating this crusty 2-in-1 monstrosity.
Interestingly, while Supersponge's GBA port is a lot more true to the original (despite being true 2D rather than a combination of sprites and 3D models in the PS1 game), Flying Dutchman on the PS2 was a primarily 3D game. This means while Supersponge is basically just a port, Flying Dutchman is more like a de-make.
One thing I noticed while looking at footage of original Supersponge is that the images of the characters we saw throughout the game were directly pulled from that and compressed really hard: this includes horrifying thalidomide Krabs, who looks perfectly fine on PS1; I'd hazard a guess that Plankton at the end there was just a compressed 2D image of his 3D model from the PS1 game as well.
Did you know that the version of the Supersponge OST that we heard in-game today is one that ran on a different sound card than the original PS1 one? The "erererere" sound is actually nowhere to be found at all in the original soundtrack and the uncompressed OST on a proper sound card is actually weirdly good.
