Before pulling anything apart I'd suggest having a look around and trying to figure out what's going on. Dry the boot out, put some newspaper down and see where the newspaper gets wet first. If it's along the rear edge of the boot, chances are that the leak is in the tailgate or lights. If it's the sides it's probably the seams or the sealant at the edges of the roof. If your rear footwells are also wet it's almost certain that it's the sealant at the edge of the roof that's split.

For me it was the welds/seems behind the boot hinges. For some reason Honda thought it would be smart to have them end just below the roof molding so all the water erodes these joints. Some black flexible sealant filled up those cracks nicely.

Seal: The cracked sealer at the end of the roof gutter trims. The boot lid wiring harness boots. The rear lights in the boot lid under that hoooooge plastic cover that was a git to get off. Also make sure the drain hole next to the fuel filler neck isn't blocked. My 2.2 is exactly the same as yours, filled the boot right up with water. I spent hours trying to sort it, thought I had fixed it, no leak for months, then all of a sudden, leaking again. I left the lower carpet out where the spare wheel sits so I could spot any more leaks. I'm now tempted to drill a hole in the wheel well to drain the water away as I can't be arsed to pull it all apart again as it's my workhorse.
