It's down to the IdleModeCountdown setting in your globals.xml file, which you'll find in the db folder in your DayZ missions folder on your server.
Idle Mode is where your Day Z effectively goes to sleep and the CLE (Central Loot Economy) stops spawning and depawning items.
This means that damaged items will hang around for a LONG time if you have a low-population Server, and changes you've made to your types.xml , events.xl and cfgspawnabletypes.xml will only come into effect when players are actually live on your server.
You can solve this problem by making the number bigger - it's in seconds - so by changing the value to 36,000, Idle Mode won't kick in until 10 hours after the last player has left your server.
